Boot from CF or USB flash driver?

Is there a difference if I use a CF or a USB flash drive to boot the puppy?

My application needs a USB flash drive to store some data, and move these data to another computer. That means, if I can use a USB flash drive than I would need to protect the OS and leave the data visible for the data.

Is it possible to use hidden and read only files for that? Am I right that the syslinux file is only necessary for making the CF / USB bootable. Can I remove it afterwards?

The fastest CF cards are in general 3-5 times slower than the fastest USB sticks in terms of the information transfer rate.
