Basically I think of a virus as something that replicates.
If we defined virus; as any form of malware, I still wonder . . .
. . . if the signature files contain signatures for Linux malware files and if so about how many?

Pretty much so. There are reputed to be viruses which can infect Linux, but unlike Windows, Linux doesn't autorun programs, so it is likely to take some effort on your part to get one on your system.
Also, if you're running a frugal install (pupsave), most of the system files reside in the read-only .sfs file.
There is another thread discussing this:
http://murga-linux.com/puppy/viewtopic.php?t=56983
But if you are paranoid, do like I have and create a fresh Puppy, then:
1) Install the desired minimal software (favorite browser, password managers, etc).
2) Copy the pupsave (make sure you are unmounted at the time -- boot to ram to make a copy -- or boot to Windows and make a copy of it).
3) Name one of the files "pupsave-safe.2fs", and use this as your "safe" version, which you NEVER let touch any questionable web sites or email (I have one like this for internet banking).
4) The other pupsave is your general use Puppy.
5) And lastly, make regular backups of your pupsaves (mount one, and copy the other). If you need to restore, you copy the latest functional backup over the corrupted pupsave, and you're back online.
5)a) if you are installing new software, back up your pupsave, so you can recover if it goes badly.

Sorry but after all the boots last night im not 100% on this.
If i am the risks seems to be reduced, I will have a look at the thread you mentioned though too.
Thanks

If your boot process says "loading personal file /sda1/....", then you have a pupsave.
If you boot "puppy pfix=ram", you can boot without loading your pupsave, and from there you can copy the pupsave to a new name (copying the pupsave when it is mounted corrupts things).
BTW, you should also patch your shutdown process like this (Puppy does not cleanly unmount the pupsave, eventually corrupting it, unless you "puppy pfix=fsck" on every bootup):
http://www.murga-linux.com/puppy/viewtopic.php?p=420535#420535
You should perform a "puppy pfix=fsck" before implementing this, and it should stay clean unless you crash (note: "fsck" = "file-system-check"). Again, make a backup of your pupsave in case you corrupt something.
I have included my rc.shutdown for Puppy 4.3.1 (I don't know if this file will work with 4.3.1 Retro, if you are running that). For all other systems, you should perform the patch yourself. If you "diff rc.shutdown /etc/rc.d/rc.shutdown", you should see the lines shown in the link above (and once you're sure what you have, copy this rc.shutdown into /etc/rc.d).
I have also patched my 4.3.1 boot CD to perform "fsck" on every boot (and my true frugal install, using "grub", also autochecks the file system).

rc.shutdown for Puppy 4.3.1. Unzip then place in /etc/rc.d (and perhaps rename the original rc.shutdown file first)

Linux is and was Internet based operating system. It was born and
grew up on the Internet.
You, anyone, can actually sign on to the Internet and watch the
kernel being developed.
The Internet is potentially what is called a 'hostile' network and is
considered as such by administrators. Hostile as opposed to a
'trusted' network such as the kind of network people may make in
their home.
If I could make an analogy of raising a baby on the streets, even the
same streets the bad guys use AND the baby grows up powerful,
robust and fairly unscathed, I think there is something to be said for
that grown up child when it comes to dealing with the 'dangers' of
the streets.

I think that for the really good protection of the computer it would be good to protect the following things: the room where the PC is, the mind and the organism of the user, elements of the PC, elements which feed the computer.
