Put the script in /root/Startup
then it will be run after X has started.

If you want to run it before X has started you have to call the script somewhere in /root/.xinitrc

I don't know much about live-booting but if I'm right, Puppy saves all your files, in your sfs file, when you save your session.

Often you can uninstall things by installing it *again* from the package manager. And then remove it via the package manager. The "default" pogram is then also gone.
I assume you have the xine-plugin package?
