Glad you've got it working. :) The empty .jwmrc-tray would have been created by the configuration script when you tried to turn the autohide feature on.

It should be working. The 1.09CE JWM configuration script uses a new file .jwmrc-tray (a hidden file starting with a ".") for the tray/taskbar options. Can you check to see if you have this file in your /root directory and that it's writable by root?
